TP was pretty much OoT with TP graphics.

I'm not sure I like that the Water Temple has changed. They changed far too much in Mario 64 DS, and it lost some of its charm. I sure hope they don't change too much of this. 
Never really played much of SM64DS, so I can't comment on that, but yeah they should be really careful about proper changes. They could easily ruin this classic if they don't have their best thinking-caps on with regards to alterations in the gameplay, game-progression, blah.
As I said in the other thread, OoT nubs shouldn't have a diluted Water Temple. I know that temple had something of a nightmarish reputation (it took me something like a week to finish on my first play), but ultimately it was finishable, and finally beating it did feel extremely gratifying, for me.

Oh, well if it's just that then that's fine. I imagine constantly having to go to the item screen to switch boots might feel kind of truncated to today's gamer. I was thinking actual changes to the temple itself (beyond cosmetic ones).

Mehh.. I personally think 3D is kind of overrated, specifically from a gaming point-of-view, for a few reasons. Specifically for OoT3D.. the game itself is an N64 original, and was never designed to 'use' stereoscopic 3D, from a gameplay perspective. There was nothing in the game that challenged the user's depth-perception or anything. I'm sure they could bolt something like that on, but yeah..
There's also been reports from E3 that the 3D feature didn't work for everyone (regardless of where they set the 3D toggle), and/or some people experienced ghosting artefacts, and weird visuals. Of course these people could just toggle the 3D off completely, but then that negates the single key feature of the system.
I'm more interested to see how 3D is used in original 3Ds projects, not N64 ports. One more very personal note, the last six months or so as 3D games have been coming out (there's some on PSN and stuff), it's been hilarious for me to see companies regurgitating marketing blurb from the early 90s, with the rise of 3D polygonal graphics.
"In 3D!!" = lulz, for me.
